2002 Carvin B4A Low E Uncentered Pitch above 12th

So, this is a recurring issue that I thought I had gotten rid of, but is back, and I'm trying to figure out how to get rid of it. It's the only bass I have ever encountered this problem with. I've tried changing setups and strings, and it's still there.

Currently I have it strung with La Bella 45 -105 strings.

Basically, above the 12th fret, on the E string, the pitch just gets uncentered. It's almost like Strat-Itis but I have lowered the HB pickup REALLY LOW and the problem remains. I'm wondering if maybe the bass just doesn't like the 105 size E strings, or maybe I should try some taper core Es, or what. I don't have this problem on my PB4, B5, etc.

Maybe it's just something I never noticed. It's not like the Low E string really sound great on most basses anyway.
